Rainwater is a useful supplemental water source, but it is not inherently clean. This page covers what contaminates collected rainwater, how to collect it more safely, why the first flush matters, and what to check before setting up a system.

01 — What contaminates rainwater

Rainwater picks up contaminants before it reaches your barrel

The CDC states plainly that rainwater is not necessarily safe to drink without first removing germs and chemicals. Rain begins to pick up contaminants as it falls through the atmosphere, where it can dissolve dust, soot, smoke particles, and air pollutants. By the time it reaches a rooftop, it carries whatever the air above your location contains.

Rooftop collection adds a second round of contamination. The CDC identifies several sources that routinely enter collected rainwater: bird droppings on the roof, dirt and debris washed from surfaces, and chemicals leached from roofing materials, gutters, and piping. Asphalt shingles, painted surfaces, and galvanized metal gutters can all contribute contaminants to collected water.

The timing of a rain event matters too. The CDC notes that contamination is especially high when rain follows several days of dry weather, because accumulated roof debris washes into collection containers with the first flow.

02 — Collecting more safely

The first flush diverter is the most effective single improvement

A first-flush diverter is a device that redirects the first water flowing off the roof away from the collection barrel or cistern. The CDC recommends it specifically because the initial flow of a rain event carries the highest concentration of roof-accumulated debris, bird waste, and other contaminants. By discarding the first flush, the water entering the collection system is meaningfully cleaner.

Beyond the first-flush diverter, the WHO recommends keeping gutters clear regularly, trimming overhanging branches that give birds and small mammals easier access to collection areas, and installing leaf strainers or fine screens at the inlet to the storage container. A screen at the barrel opening also prevents mosquitoes from using standing water as a breeding site, which is a separate health concern.

Storage containers should be food-grade, opaque, and sealed against light and pests. Light promotes algae growth. Open containers are vulnerable to contamination from insects, birds, and windblown debris.

  • Install a first-flush diverter to redirect the initial roof runoff away from your collection container.
  • Add a fine screen or mesh at the inlet to filter leaves, debris, and insects before water enters storage.
  • Use food-grade, opaque, sealed containers. Keep the container covered at all times.
  • Clean gutters regularly. Trim branches that allow bird and animal access to the roof catchment area.
  • Treat collected rainwater before using it for drinking or cooking: filter through a clean cloth or coffee filter, then boil for one minute, or apply appropriate multi-stage filtration.
  • Test collected water periodically if used for drinking, particularly for bacteria and, in areas with known risk, heavy metals and other chemicals.

03 — Treatment before drinking

Boiling kills pathogens. It does not remove chemicals from roof runoff.

Rainwater collected from a rooftop can carry both biological and chemical contamination. These require different treatment approaches, and no single field method addresses both.

Boiling for one minute (three minutes above 6,500 feet) kills bacteria, viruses, and protozoa. It is the most reliable field method for biological safety. However, as the CDC confirms, adding chlorine or iodine does not protect against chemicals, and boiling concentrates rather than removes dissolved chemicals and heavy metals.

For rainwater intended for regular drinking use, a multi-stage system is more appropriate: physical filtration to remove particles, activated carbon filtration to reduce chemical contaminants, and disinfection for biological safety. The CDC recommends testing water used for drinking regularly for both germs and chemicals, and contacting your local health department for guidance on which contaminants to test for in your area.

For emergency use over a short period, filtering through a clean cloth to remove debris, then boiling, is an acceptable interim measure that addresses the most common biological threats. Treat it as a temporary solution, not a permanent system.
